What's that one in Vibora Bay where Papa Perrault has you gather stuff to make an antidote? I don't even try it anymore. :P
Mechaniste is annoying, and there's that buggy "Oooh, looks like I better shut down these defense turrets before somebody important gets hurt" triggered when you enter his room.
I used to dread the Monster Island crisis, until I learned you can just skip it by clicking on the raft near the mission start.
I don't do Lemuria anymore at all. And I don't really like the Vibora Bay stuff for the most part -- though it's a neat-looking area. I'd rather use Monster Island.

I hate the mission to kill 150 manimals in MI, completely boring, and the fact that it was repeateable made it worse because before alerts I had to do it like everyday to be able to level up and get more missions in MI

I hate Foxbattle of the Network Stars, but I hate the WCOC nemesis mission more. It would be less unbearable if it was one of the randomly rotated ones instead of always the second instanced nemesis mission. Rob ****ing Mahogany was only kinda funny the first time I had to deal with that asinine, not-even-clever reference to a movie that is only watchable because every main character is so horribly moronic that it's impossible not to laugh out of pity.
PSI-lent but Deadly, the first mission that I encountered in CO that actually made a half-hearted attempt to tell a story rather than be some formulaic in-joke (despite itself being a riff on a cringeworthy pun), will always be one of my favorites. Along with anything in Snake Gulch.

I hate the PSI mission where I have to find the Mind Control chips, because the drop rate is CRAP. (That's English, not Metric... :D )
I should pick some missions that I like... I love any mission where I can pick it up and then resolve it with "Search for Emergencies" :). I kind of like the Burnside mission where I have to beat up the Name ghosts... it's rather close to actually fighting super villains in this game.

The vast majority of Vibora Bay is a terrible slog of overly long underground crypts.
Also trying to get the Tsiataka Bigfoot shaman wand to drop is a massive irritation.

Anyway, I forgot to tell my favorite mission: Piloting Mega-D in Resistance. After that mission, I can see why Dr. Destroyer likes them so much. It made me want to laugh maniacally while lazer-eyeing some helpless hero.

The Director's Dispatches - I have always hated how I can never seem to find one of the couriers.
Mandragalore - The only reason I dislike it is because I was dumb enough to run it on elite.
Serpent's Lantern - The base missions SUCK. It's just the same thing, 3 times in a row.
In general, any mission with overly long, unskippable cutscenes (like FoxBattle and Lemurian Antiquities) or indoor missions (Pretty much ALL of Vibora Bay's awful crypt missions).
